Everyone has their own ideas of who exactly The Little Stranger is. I feel Dr. Faraday is the little stranger unbeknownst to him. Whenever events happen at Hundreds Acres Dr. Faraday is not present. He is asleep and his alter self goes to Hundreds Hall. He is so consumed with the mansion he does everything he can to try and become the master there. There are hints to this throughout the book but the final paragraph answers the question for me.
"If Hundreds Hall is haunted, however, its ghost doesn't show itself to me. For I'll turn, and am disappointed--realising that what I am looking at is only a cracked window-pane, and that the face gazing distortedly from it, baffled and longing, is my own".
